When you first cross to the left through the Imperial Garden, you are thrown into prison, but you escape by using the magic amulet. When you come left the second time, the Bonsai Shop is open and you can get a kimono (and, helpfully, a passport). You will see Jack and Annie taken away by the Shogun and his men. 1) use the kimono and passport to go left in the garden
2) cross the great bridge (Edo is part of modern Tokyo)
3) pick up the dead fish at the steps in East Edo, and climb up to the fortress
4) at the right, get the note from Jack and Annie
5) go back down, and left through East Edo (Sumo Arena) to the lake
6) pick up the mortar and talk to the old man
7) go back to the city, and help the guards identify the fish thief
go below the bridge and catch the Kappa fish with the rotten fish as bait
9) talk to the elder on the bridge, and fix it with the mortar
10) when the sumo crosses, pick up the bonsai clippers
11) go back to the Bonsai shop and trim a bonsai
12) go to the Sumo match and beat the champion (Yokozuna)
13) go to the lake and train as a ninja
14) go back to the fortress, enter, and make your way to where Jack and Annie are being held
They are actually with you for very little of the quest, which ends when you defeat the Red Dragon.
